Wrapping them with MS decoders on the way out & back in will still work. They don't need to be linked. Once compressor effects the center of the image, and the other effects both sides together. To my ear, I prefer MS encoded/decoded compression on the master bus over most regular stereo compressor...

are you using a analog console? or ITB? either way - you need to send the LEFT OUTPUT of either your DAW or console to 1 channel of the compressor and then out of it to the LEFT INPUT of your capture device (that you are printing the mix to) and do the same for the RIGHT side.
