Lots of good advice above. I've got Renaissance Ambassadors on the toms of one of my kits, clear Ambassadors on another, with clear Ambys or Diplomats on the bottoms of both. According to the schematic , there's one capacitor in the SM7b, in the presence boost circuit. You say you worked the switches with no change, so it's unlikely to be that cap. First, are you sure it's not a clocking issue? From the description, it could be in that ballpark. I've seen some with over 6 or 8 patchebays....
The first 3 are probably the ones that are intrinsically connected in such a way that the desk won't fully function without them - normalled insert jacks and the like.

The others are probably just for outboard.

I might point you at some more "hacker-level" tools. It sounds like a fundamental question is whether the RIFF data is preserved as the files get passed around between other applications. It would help inform things if you had a way to get an example file that's been processed correctly. There was a...
