My setup is typically quite simple - I just run electric -> pedals -> e2 -> (pedals?) -> amp. Also, occasionally electro-acoustic / keys in place of the electric, and I haven't had any high-noise problems.

It works as a volume pedal when I use my guitar through it - it's not connected to the organ directly, if that's what you're asking?

It came with a volume pedal which I've tried in a few combinations with the outputs (which are quite confusing, there are three, one labeled 'bass' and I think one labeled 'output'?) I'll fuddle around with that more perhaps?

I'm not expert (well, my Headrush E2 has always been practically silent, although I haven't recorded with it), but... have you tried a different power supply? I would guess you have, or your supply is already sweet and regulated and all, but if you haven't, dirty, weird power is a huge reason for no...

All right! Track #2 on deck, thanks a ton for the comments on the first track, they've really helped me tweak it. This is a pretty minimal track, just drums, bass, guitar, and vocals. I'd like it to be kind of funky (of course) and am not sure about whether it should even be a high-quality recording...
