Jon, I would recommend against any windows unless you can get 5/8" (16 mm) MINIMUM thickness, single pane, LAMINATED glass. You'll have to build the frames custom. Do this for each partition. Done it many times. We put a skylight in the tracking room of one our Amsterdam studio builds.

Thick, heavy, laminated glass on the exterior partition AND the interior partition. - Separated by as much space as you can afford.

Crushed rock with a slab poured over it should do the trick. If the rest of the floor is concrete, make sure you dowel the opening around the inspection pit to the new slab. Cement board then. :) Mass is mass. Mold will grow on the wood studs rather than on Cement board. It is the paper on gypsum board that the mold will eat.. it doesn't eat gypsum.
