YOu need to check with you ears not your eyes. Pan both OH channels to one side so it's easier to hear one-speaker mono. Flip the phase on one channel. Yes they should be a perfect fourth apart ( so should congas). IMNSHO opinion its hard to make the female too high. Bongos should really scream. Most people tune them too low.

Do you have any snares at the studio? You could ask him to try one of those. You could also ask him to let you re-tune the drum so the band can hear a comparison. You can also mix to the sound of that drum instead of mixing the sound of the drum to the sound in you head and the other sounds on tape....

Fold up a paper towel to where it?s about an inch wide. Weave it through the strings and put it close to the bridge. Use a pick and a guitar amp (or maybe a Bassman, which is both). Set the bass up so that the strings aren't floppy to start. Here's the most important part... Hire Carol Kaye! 8)
