Wow, that is one of the craziest situations that I have ever heard!
I think that you either have to embrace the insanity of it all as has been suggested, or you have to retrigger samples for the entire thing...

Any indications afterward which tracks are grouped just by looking at the faders? Reaper only seems to allow grouping for short term, in other words, only highlighted tracks. I get 2ms latency with my Firebox. Im assuming that you didnt get this figure by doing a loopback test...?
