Billy Corgan is pretty godlike on guitar and he's got a new solo album coming out soon.
Matt Talbott- HUM(now defunct), Centaur - One of my alltime favorites
Jerry Cantrell- all his solo albums rock as much as anything AIC put out.
Adam Jones- TOOL

These are some of my active guitar GODS (except the last one!). But really why do you need someone new when you have Iommi, Clapton, Hendrix, and Page?

Mick Barr of Orthrelm/Crom-tech. The first time I heard a Crom Tech record my jaw dropped to the ground at the speed and ability that this guy possessed. Then, I noticed that I was playing the record at 33rpm when it should have been playing at 45. He was even faster!!! Anyways he is the first guitar player I have heard that is leaps and bounds ahead of the pack without relying on the same generic scales and modes that plague the other guys. He is a true original.-Tyler

Keiji Haino from Fushitsusha fits the "guitar god" mold in every good sense of the term. Especially his 3-hours-plus shows, of which I've been able to experience a couple.

Nels Cline is awesome, but he comes across as too much of a normal guy to be considered a "guitar god" in my opinion.

Yeah, Boo Reiners is a fantastic plyer. Haven't seen him in a long while. Tell him I said hi if you see him.
Another great player is my buddy and sometimes-partner David Chernis. He's playing w/ the damnwells right now and does't really get to let loose too much with them, but he's an amazing player. Lap steel and 6string.
www.starcity.org has some clips of his work in a band context.
As for more well know folks, I have always been inpressed with the dude from Rage Against the Machine. Couldn't listen to the music, but found his work some of the most inventive I have heard in since the days of metal wanking.

If you use the term loosely and not as a synonym for "shredder" or much to do with speed, necessarily, then there are a bunch of GGs out there.
