I was wondering if there would be a problem with taking a snake like this...

I've never had any trouble running MiDI alongside audio cables, but these have always been individually shielded. I'm not sure what would happen if they were sharing a shield.
The good news is that you don't have to rewire the thing. Why not just make XLR>MIDI adapter cables? Then you haven't done any permanent changes to your snake. You can try the MIDI thing, and if it doesn't work, you've still got a usable mic snake. And you'll be able to use it for mics and stuff when you don't need it for MIDI.
